CELLxGENE 是 CZI 收集的公开可用的单细胞数据集的聚合。

版本 2023-12-15 的数据集属性

数据是使用 CELLxGENE Discover Census 版本 2023-12-15 下载的。我们首先使用 cellxgene_census python API 下载了 cellxgene census 版本 2023-12-15。我们将细胞数据限制为 organism=”Homo sapiens”,具有非“na” suspension_typeis_primary_data=Truedisease=”normal”,以限制为非疾病组织,这些组织也是每个细胞的主要数据来源,以确保细胞仅在下载中包含一次。我们跟踪了元数据,包括“assay”、“sex”、“development_stage”、“tissue_general”、“dataset_id”和“self_reported_ethnicity”。元数据“assay”、“tissue_general”和“dataset_id”用于构建数据集拆分为训练集、验证集和测试集。训练集代表了 99% 的下载细胞。我们按 dataset_id 将数据划分为训练集 (99%) 和保留集 (1%),以确保保留数据集是独立收集的单细胞实验,这有助于评估对新的未来数据集的泛化能力。在这个训练拆分中,我们确保所有“assay”和“tissue_general”标签都存在于训练集中,以便我们的模型可以最大限度地了解不同的组织和测定偏差。最后,1% 的保留集进一步拆分为验证集和测试集。最终的拆分主要是通过细胞随机完成的,但是我们将一个完整的数据集放在测试拆分中,以便我们可以在训练后评估性能,包括在训练期间监控验证损失时。

这些参数产生了来自各种公共数据集的 2387 万个单细胞,所有数据都由 CZI cell x gene census 托管。在拆分程序之后,我们有

组织分布

在高层次上,组织严重偏向神经系统,神经系统占数据的近 40%。

测定分布

测定在此数据集中也不平衡。由于 10x 机器是相当高通量的并且目前很受欢迎,因此存在的大多数细胞来自该仪器是有道理的。各种版本的 10x 仪器占 2400 万个细胞中的 1800 万个,而第二大类别是 sci-RNA-seq按测定类型划分的细胞数量

性别分布

此数据集中存在性别偏差。大多数捐赠者的细胞来自男性,占 52%,而女性捐赠者的细胞贡献占 42%,剩余的 6% 未注释。 按捐赠者性别划分的细胞百分比

报告的种族分布

该数据集对来自欧洲血统捐赠者的细胞有严重的偏见,占 40%,而第二大类别亚洲血统占 8%。当考虑到近 50% 是未知时,我们可能会预期,该数据集的 75% 是由从自我报告为欧洲血统的捐赠者身上提取的细胞组成的。 按自我报告的种族划分的细胞百分比

年龄分布

此数据集在很大程度上偏向于年轻捐赠者。许多细胞来自不到一岁的捐赠者(超过 25%)。在那之后,剩余 75% 的细胞大致呈正态分布,模式为 51-60 岁,除了 21-30 岁范围内的另一个峰值。61 岁以上的捐赠者约占数据的 15%。

不同的测定具有不同的报告基因测量范围。在低端,BD Rapsody Targetted mRNA 仅报告了少数基因,而 10x 仪器倾向于报告 30,000 个基因。

数据集分布
